La trama principal de esta temporada será el labor de hacerse con las seis tarjetas de Scylla, vitales para derrotar a La Compañía. El grupo está configurado por Michael Scofield, Lincoln Burrows, Fernando Sucre, Sara Tancredi, Brad Bellick y Alexander Mahone. Todos ellos están bajo el control de su superior, el agente Donald Self. Para el sexteto, a excepción de Sarah, el hacerse con las tarjetas de Scylla es la única manera de liberar sus cargos, y ser libres una vez acabada la misión
